Is there a best practice available to use the BME280 inside a waterproof (IP56) rated enclosure, maintaining a high accuracy? Should the BME280 be placed behind a hole in the enclosure covered by, for example, a Gore Tex membrane or are there other protection solutions available which protect the BME280 but do not influence the measurement results?

The usage of an adequate membrane such as the mentioned PTFE/Gore vent is recommended to protect the sensor while waterproofing your enclosure.
While also considering the recommendations from your membrane supplier, the best practices available in BME280's HSMI manual should all be considered to maintain optiminal performance (i.e. minimize thermal conduction from other components on the PCB to the sensor, minimize dead volume, place the sensor as close as possible to the environmental air, etc.).
